One of the few things I don't like about the Bay Area is the lack of cheap, hearty breakfasts. Bacon & eggs manage to be under $5 everywhere else in the country! And frankly, for the typical $7-$8 Bay Area breakfast doesn't give you much more than a $5 breakfast elsewhere.
So my quest for good breakfasts has led me far & wide. Here is my current fave:
1. Montclair Egg Shop

This place is GREAT! while it can be a schlep to get up to Montclair (for us flatlanders), I find it's well worth it. Quirky decor (old timey nickel amusements), friendly servers, reasonable prices, and good food.
The potato pancakes have lots of scallions, the eggs blackstone (weekends only) is awesome, the coffee is nice and strong!
I also like:
Bette's Diner (4th Street, Berkeley)
Homemade Cafe (San Pablo & Dwight, Berkeley)
Broombush Cafe (San Pablo, Berkeley)
Meal Ticket (San Pablo & Gilman, Berkeley)
i haven't been up to the montclair eggshop in about 15 years. i think now i will have to go check it out again!

They've only been doing brunch for a couple months, but they have hands-down the best vegan brunch I've had in the entire Bay Area. Not just a crappy tofu scramble, they've got an awesome "eggs" benedict, a mushroom scramble, and all kinds of things that no one else is doing around here. Do yourself a favor and check it out!

They make Vietnamese sandwiches for $2.5
They also serve breakfast sandwiches.
A baguette, cheese, ham and scramble eggs w/ coffee for $4.75 or just 3 bucks for bread and eggs alone.
Sometimes, they have croissants. I've been eating there everyday.
Homemade Cafe is on Sacramento and Dwight.
However, the cafe at San Pablo and Dwight, Bachesso's, is pretty good, too.

I have spent my hard-earned cash at places like Mama's Royal and Rudy's in Emeryville and it's real hard for me to get excited about plunking down over $10 for a simple breakfast served with a side of attitude.
